As Matts1984 suggested, it's best to do it in camera if your camera has that ability.
Otherwise, in the BI camera configuration, there's an "Area of Interest" setting that will allow you to define an area to use from the camera view.

I had reported this issue and received a reply this morning that it should be fixed in the next release. BI was mixing the main and sub streams when recording as MP4, which corrupted the recording.

I had the crashing problem when I upgraded to 5.2.8.0 as well. After some troubleshooting and a lot of rolling back and forth between versions, I found the problem.
